Summary

  • Adds new community YAML kb/communities/mCAFEs_Brachypodium_RCC.yaml for the m-CAFEs Reduced Complexity Consortia (RCC) from Brachypodium distachyon rhizosphere
  • Based on PMID:38846575 (Chen et al., 2024, Frontiers in Microbiology): enrichment-based framework using carbon substrates mimicking root exudates with serial transfers for 10 generations
  • Includes 10 keystone taxa (Methylobacterium, Stenotrophomonas, Pseudomonas, Terriglobus, Arthrobacter, Burkholderia, Paenibacillus, Sphingomonas, Mucilaginibacter, Bradyrhizobium) with network analysis roles
  • Documents carbon substrate and transfer frequency perturbation design (fast 3-day vs slow 7-day)
  • Links BioProject PRJNA990818 for 16S amplicon sequencing data
  • Passes just validate against the LinkML schema

Closes #14

Test plan

  • just validate kb/communities/mCAFEs_Brachypodium_RCC.yaml passes with no issues

Pull request overview

Adds a new CommunityMech KB community entry for the m-CAFEs Brachypodium Reduced Complexity Consortia (RCC) enrichment framework (Chen et al., 2024; PMID:38846575), capturing design variables, keystone taxa, and linked sequencing data.

Changes:

  • Introduces a new community YAML entry describing the RCC experimental/engineering design and environment context.
  • Curates 10 keystone taxa with functional roles and supporting evidence.
  • Links the associated 16S BioProject dataset (PRJNA990818) with provenance.
