What scripts are these?

pepxml2csv -IPROPHET -header -cP=%s -OUT=%s %s &&
protxml2spectralcount -CSV=%s -OUT=%s %s &&
protxml2modifications -CSV=%s -OUT=%s %s &&
protxml2openbis -DB=%s -OUT=%s %s

pepxml2csv is not the script from msproteomics tools. (the msprotoeomics tools scripts has only accepts 1 arguments)

They were all made by Lucia.
The protxml2* binaries were made to modify the protXML to be compatible with openBIS dropbox (some XML massaging), I guess not needed for everybody.
Pepxml2csv is the C++ version of pepxml2csv.py. I think they are doing just the same, so no need to dig out the old C++ code (hopefully).
