Inconsistent results

Very good software.

I hava a little confuse about the result of CoreHunter3.
I use the software CoreHunter3 to sample diverse, representative subsets from large germplasm collections and repeat many times.
Poor consistency in multiple results.
why?

I expect that with a large germplasm collections you may have a number of accession with similar phenotypes or/or genotypes? If that is the case CoreHunter may not chose the same similar accession across runs. Increasing the run time, may help. If accessions are identical then CH would not be able to chose between them and would make a random choice each time. Can you pre-filter your data to remove any accessions with duplicate phenotypes or/or genotypes?
