MSA tool generates DNA MSA and tree that includes features with no DNA sequence

I search for "NDM family", I then sub-select on the features to display only "Klebsiella pneumoniae". I select all features and do a DNA MSA. The klebsiella features with no DNA sequence is a problem, then that they are displayed in the MSA. Also, notice that the header doesn't scale with the alignment when I change the font size in the browser.
